Does someone make a safe steer tube extender that can be used for aggressive XC?
A fork that I would like to use on my son's bike is about 1/2" from the top of the stem.

I might try looking into a lower stack height stem. That will be safer and probably won't cost you very much money. What's the current stem he's using?

btw, this is not a cheap solution, but depending on the fork you could have a new steerer installed. Marzocchis in particularily will do it for you.

Using a Thomson right now. Any recommendations on a low-stack height stem?

Well, if a short stem is okay, SIC makes two stems, neither of which come in longer than 50mm lengths, that are super low stack height:
